ChIP-seq, short for Chromatin Immunoprecipitation (ChIP) with high-throughput DNA sequencing, is widely used in mapping profiles of protein-DNA interactions and histone modifications. It has greatly facilitated the understanding the functions of protein-DNA binding and various regulatory elements in diverse biological processes. In this seminar, we will discuss the basic command-line or webpage based ChIP-seq data analysis pipeline, including quality control, alignment, peak calling, peak annotation, motif detection and result visualization. Comparative ChIP-seq data analysis and integrative analysis with other OMICs data will also be covered.
